Unfortunately, there is no official way to remove waypoints in Choo Choo Charles. This is quite strange and disappointing that the game does not have such a basic feature. Players have tried all sorts of methods to remove the waypoints but unfortunately, you can only move them around on the map. A player(@Skelebruh) has however shared a way to remove it but you will have to mess around with some game files. We cannot confirm if this method works or if it is completely safe. So, only try this out at your own risk.
According to this player, you will first need to open This PC and then head over to the C drive. Now, go to Users> your username folder> AppData> Local. Next, click on the Obscure folder and then click on Saved> SaveGames. Inside this folder, you will see all the saved files for Choo Choo Charles. Here, look for a file named M_WaypointLoc.sav and delete it. Now, once you launch the game, the waypoint will not be there. But as we said before, try this method at your own risk.
