To get yourself a Water Stone, you can head into any of the Delibird Presents stores located in Mesagoza, Levincia, or Cascarrafa and purchase Water Store for 3000 Pokedollars(you need to have 3 Gym badges, only then the stores will have this item in stock). If you do not have the necessary money/gym badges to purchase Water Stones, then you can look behind the gym area in Cascarrafa across the water body. Here, you will find a Water Stone. Another way to get Water Stone is to catch 80 pokemon and then visit your Biology teacher, Professor Jacq in the Academy’s Biology lab. He will reward you with a Water Stone.
