Reload Last Save
When you find out that your employees are gulping all your items into their inventory, then simply reload the latest save and then close the game. After this, launch the game and then check whether there is any behavioral shift. If the stealing continues even after this, try the next workaround.
Fire them
Well, this is the most generic option for getting things done the right way. Once you figure out which employee is stealing from you, fire them. Hire a new employee. Repeat this process until you get an honest employee.
Edit in-game files
